Black Matrix Zero blends the gameplay of a traditional tactical RPG with a parody of theological themes from the Judeo-Christian tradition, notably those about the essence of good and evil, as well as the relationship between Heaven, Hell, and Earth, and the inhabitants of those places. The events of this game take place in the same fictitious universe as those of the first Black/Matrix game but several hundred years earlier. Persons with white wings are referred to as angels, while persons with black wings are referred to as demons, and people without wings are simply referred to as humans. All of these people inhabit the same universe. Those with wings possess significant powers, and those who do not have wings are of little concern to them. Angels dominate the earth through a religious institution known as the Prodevon Church, which secures both the cooperation and ignorance of the wingless people. This allows the angels to maintain their power.
